The church began as a mission from St Paul's Warrington, initially meeting in a disused chapel. Baptism registers date from 1864, and give the parish as 'St Paul, District of St Ann'. Soon thereafter a building fund was set up, and in 1886, work began on constructing a church in Winwick Road. St Ann's Church was consecrated in 1869, the date after which Marriage registers begin. Registers refer to the 'Parish of St Anne' after consecration and the spelling 'St Ann' becomes established around 1893.

By 1996, the prospect of costly repairs to this Grade II listed building led to a review, and eventually a decision was made to move to a new church on a site near St Ann's School, on the corner of Central Avenue and Shaws Avenue. The congregation used the school for worship until the new building was consecrated on Palm Sunday, 16th April 2000.

The old building still stands, and is now used as a climbing centre.
